How do I reconcile Shopify transaction and payment-processing fees?

Separate seller-supplied third-party transaction and payment-processing fees, recompute both components, and compare net proceeds without assuming a plan rate.

Start with one closed, redacted order export

Choose a closed date window and one reporting currency. Keep a seller-owned order reference, sale date, optional product or SKU alias, proceeds before fees, both fee bases, both recorded fee components, and recorded net proceeds. Remove customer, address, contact, bank, payment-instrument, and raw order identifiers. A complete window matters because refunds, reversals, currency conversion, and later adjustments can otherwise make two correct exports appear inconsistent.

Keep the two fee layers separate

A third-party-gateway transaction fee and a payment processor's fee are different components. Record the seller-supplied percentage, flat amount, and basis for each one instead of treating the order total as a universal basis. Preserve a zero-rate transaction row when the seller's dated source says that component did not apply. Do not copy a current plan page onto historical orders; plan, region, gateway, payment method, and effective date can change the applicable terms.

Recompute components before the net-proceeds identity

For each component, multiply its supplied basis by its supplied percentage, add its flat amount, and round that component once to cents. Compare both recorded fees independently within a seller-selected tolerance, then subtract the recomputed fees from proceeds before fees and compare the result with recorded net proceeds. Never let a positive transaction-fee difference cancel a negative processing-fee difference; opposite errors can produce a deceptively correct total.

Rank arithmetic exceptions without declaring a billing error

Review rows with both fee and net differences first, then fee-only, net-only, and clear rows. Total possible recorded-above-recomputed fee exposure separately from recorded-below-recomputed fees, and keep possible net shortfalls separate from recorded-above-recomputed proceeds. Those labels describe only the submitted arithmetic. They do not prove Shopify or a processor applied the wrong terms, that a credit exists, or that an order should have used Shopify Payments.

Return to authorized source records before acting

For every queued seller alias, verify the payment gateway, Shopify plan, market, payment method, fee bases, effective terms, refund state, taxes, duties, discounts, currency conversion, and payout adjustments in the seller's authorized records. Re-export the same closed window when scope is unclear. Friday reads no Shopify admin or payout, embeds no fee schedule, files no dispute, requests no credit, moves no money, changes no order or store setting, and publishes nothing.
